I am looking for someone to help me automate and run experiments and prepare the data for research papers on Algorithms for Bioinformatics. You will be provided with: - Already written software and a server to run the experiments on. - I will define and discuss with you the variables to be tested, including the data sets. I will ask you to: - Write scripts to run experiments with the above parameters, and to capture the data that is output (timings, memory usage, etc)... - Overlook the experiments and try to make sure they go smoothly, ensuring good statistical methodology is used - Work with me to find the interesting results, and plot those for publication. - Sometimes you may be requested to learn a piece of software autonomously, such as a tool that I need as part of my pipeline. Required skills: - Shell Scripting (Grep, Awk, Sed), Python, R, Mathematica, or whatever tools you prefer to use while running the experiments! if you prefer Ruby or Perl you can use them by all means... - Basic statistical method (e.g. don't just run the experiment once!) - Good communication (if things go wrong and results will be late, please let me know! But English doesn't need to be your first language). Skills that are not essential but definitely a bonus: - C/C++ (my code will be written in this, so it may help you to be able to read it or modify the output format) - LaTeX (for formatting tables and editing my paper) - Academic Writing (I can do this part, but occasionally it'd be really helpful if you can write some draft sections with me) - Bioinformatics knowledge may be useful. I have a PhD in Statistics from a German university and a lot of research experience (with publications) especially in the medical field (for details see my profile). I am usually working with R. In the past I also wrote my own C programs. I can read code in pretty much any language, but I find it usually convenient to do everything in R. I wrote most of my papers with Latex, except when the journal wanted it to be submitted as a Word document. So, it means I have quite some experience with Latex and with academic writing. I am a German native speaker, but I am confident that my English language skills are sufficient for this kind of task.

I have worked as a Biomedical Design Engineer for over a year, and so I am familiar with many Bioinformatic Algorithms and simulations. I have a Bachelor Degree in Biomedical Engineering from Sydney University and have written a thesis, using LaTex. I would most likely use Mathematica however that is highly dependant on exactly what the job entails. I would easily able to code the sort of scripts you are asking, as I have done many projects which required similar systems. I am an incredibly fast learner and I am happy to work independently, and so would have no problems learning new software and such. I will be in Chicago for the next 4 months, however this won't effect my work, just the timing, and if that is acceptable for your experiments then I would say I am perfect for the job. I would be very interested to help you out with your work. I have a PhD in Electronic Engineering myself and therefore I am familiar with academic writing and preparation of publications. In the last 12 years or so I have worked as a C/C++ software engineer mainly under Linux. I have routinely used scripting tools and languages like grep, sed, awk, perl and some python too. I was using LaTex too for papers/thesis during my university days, but I must admit I will need to refresh my memory with it. Looking forward to discuss in more detail if selected.

Hi Alex, I have 13+ years of experience in UNIX and Linux on C. I have done many automation tasks using the shell scripts using the utilities like sed, awk and grep. I have worked on the python to read through the soap output and have written automated test scripts using the Python. Performed the test monitoring of many tests ran parallel on the NAS box. Written perl to perform the automated tasks like ftping the files. I have done the bit manipulation to get the flags set in the kernel core dumps. Flexible to work for 30 or more hours when required. Hello. I am a physicist working in computational biology, so I am very familiar with bioinformatics and statistics. In terms of programming, I am used to write my own programs and scripts for data analysis and file preparation (for simulations); I usually use C and bash scripting, although I can easily change to another language if needed (I have experience with Fortran, C++, R, Mathematica, Matlab, etc). I have also lots of experience writing papers (both in Word and in LaTex) and preparing figures/tables for publication. I think your project is exactly where my experience and knowledge lies.
