You didn't mention which kind of system development are you using (it's PHP, ok; but is it some CMS system like Wordpress, Drupal, or a framework, or in-house from-scratch?), this would help a lot to understand what is happening. It may be a misconfiguration with MySQL, its cache system and their storage engines, not knowing what are you using now about it. This can be the server underestimated too, and in this way we can try to install some helping systems (Varnish, Memcache) to not have to upgrade the hardware (cloud)... Anyway, there are many possibilities and I'm able to study them all, tell you what is happening and then we can make a decision together.
