Optimize MySQL Queries load time

I have an website make in Core PHP and some MySQL queries taking to much time to execute, MySQL already optimize from server side may be need to change Myisam to innodb or need to create indexs and also rewrite the query, final word is need to fix that issue
Note: Look at attached pics
also in the pic the tables are waiting for lock, which means developer has used Myisam tables, he should be using Innodb tables for row level locking
